As I accelerate in first gear I get a thumping feeling in the stick. Is my
clutch going? what does this mean?

More likely an engine/transmission mount, guibo or driveline u-joint.

How about a missing tooth in first gear?

Possibly, but it would cause noise even in gears 2-5, which he
didn't report. Checking the external parts that may be at fault
is way cheaper than pulling and re-building the transmission.

And the age of the car is about right for a driveline problem...

The instructions said to use Windows 98 or better, so I installed RedHat.

what is a reasonable cost to have this problem fixed?

I'm with you on the tranny concept being a nasty one. But wouldn't that be
the most feasible way to come up with a problem that's only in first gear?
A problem on the gear that is only used for first?

Either way, especially given his other post, he needs to get to a good
mechanic.

A driveline that's just begun to exhibit problems (stiff universals and/or
bad guibo) will show the problem only when there's a lot of torque
applied. Like in first gear for ordinary driving. For cars that I've had
the symptoms first showed up when accelerating from a stop. At speed there
were no symptoms of the driveline being bad unless wide open throttle was
used at fairly high rpm.

Take your hand of the stick. Seriously.

I would not suspect the clutch at this point. I would be looking towards the
universal joints on the axle shafts and the driveshaft itself. The parts are
not really universal joints, but that it the role they in the grand scheme
of things.

There are joints where the driveshaft connects to both the back of the
transmission, and to the differential. And there are also joints where the
axle shafts connect tot he differential. The thumping you feel is one or
more of these joints failing.
